I did notice I was able to browse all of the music that is on my Pre through Media Monkey, so I think I'm going to just delete everything with Media Monkey before syncing.
I use X-plore for that function. I had this problem with Windows Media Player, which is whuy I switched to Media Monkey. Duplicate Mp3 Finder, is a permanent solution for organizing audio collections. Clean Master is no help either. You could use those options if you want to keep only masters, redirected tracks or both masters and redirected tracks in the main tracklist or Now Playing list - other tracks would be removed.

From reading these threads, I believe the problem is that the database contains serial numbers of both of the drives. I could manage all my music with Zune and I do have a Zune Pass for leasing music I don't want to buy but there are iDevices in the house and iTunes is what it takes. I think many folks assume a duplicated title means a duplicated file. People have problems getting playlists and album art show up correctly on their devices.
